Clean Reinstall

I have four internal hard drives on my machine:
1. SSD (Operating system, Adobe Creative Suite, and other "essential" programs)
2. Velociraptor SATA (Business files and "non-essential" programs)
3. SATA (WAMP test bed)
4. SATA (Storage)

I'm going to do a clean install of Windows 7 on a newer, bigger SSD. My new SSD is large enough that I will be installing all of my apps on it. My question is about the programs I have installed on my Hard Drive 2. I assume they will no longer function once I wipe my SSD and start over on a new one. Is this true and, if so, should I just delete all of those files?

This is my first foray into these forums, after following Leo since the old days of TechTV, so I thank you for your help in advance. I am looking forward to a long and happy relationship. :)
