Files keep deleting themselves! NEED HELP

Hello, I ran into this problem a week ago, whenever I download a file or set of files they are automatically deleted. When I download ANY files from ANY site (Even Microsoft) a message pops up saying that "<filename> contains a virus and has been deleted.". When I try to download files with Google Chrome I can get as far as extracting the files but when I extract them anywhere on my computer, the folder shows up but all the files are gone. With Google Chrome, I can Run files without them deleting (In Internet Explorer I cannot) and they will install properly without being deleted. I have tried everything I could think of to diagnose this problem.

- I have ran the computer in Safe Mode with Networking and tried to download files.... It still deleted files.
- I scanned the computer for viruses, I used Avast (My virus protection) and I did a Full System Scan and a Boot-time scan. I found a few infected files and deleted them, but this didn't help my problem.
- I searched Event Viewer to see if any error codes were being displayed. None were.
- I uninstalled Avast and tried to download a file, still got deleted. (I reinstalled Avast using Google Chrome, it got deleted using Internet Explorer)
- I tried using a repair program, that failed too.
- I tried a Clean Boot, Failed
- I tried resetting the Internet Explorer browser. Failed
- I contacted Microsoft Support and they wanted to charge me $99 to HELP solve this problem. I didn't do it.

As you can see, I AM DESPERATE.

VRAM: 512 MB
Graphics Card: AMD Radeon HD 6530D
I HAVE AN APU

I'm willing to do ANYTHING to solve this problem. Please help me. :(
