Installing to a Symbolic Link

I have a SSD serving as the OS & Program drive with data on a mechanical D:\ drive. As time passed I needed to save space so I've used <mklink> to move programs to D:\Program Files\[moved app]. I made ad hoc moves to D:\ and when installing I custom installed to D:\. So far it's worked well. There's some other issues come up so I'm going to do a clean install and again use <mklink> to redirect the entire Program Files, Program Files (x86), and ProgramData directories to D:\[respective] to consolidate everything together instead of having my apps scattered across two drives.
I'm pretty sure this will work but I have a question. Once I have the symbolic links on C:\, will default installs to C:\Program Files\[installing app] be physically written to D:\Program Files\[installing app] or, will I still need to do custom installs to D:\Program Files\[installing app]?
